My question is if the 'es que' is obligatory here?

You're absolutely right, the phrase "es que" is not obligatory in this sentence. A more straightforward translation of 'You probably haven't had a good breakfast' would be "Probablemente no habrás desayunado bien", "Probablemente no has desayunado bien", or "Probablemente no hayas desayunado bien." The inclusion of "es que" is more of a stylistic or conversational choice and is not necessary for the sentence to be grammatically correct.
We'll make sure to update the exercise to include all these options without "es que" as correct answers too.
