It seems to me that when conditional is used que takes on a similar function as si.

Could we replace que with si?

E.g.

No estaría bien que tuvieses tanto tiempo libre.

No estaría bien si tengas/tuvieras tanto tiempo libre.

Very good observation!

You can, but only with the Imperfect subjunctive, not the Present subjunctive.

Original sentence:

No estaría bien que tuvieses tanto tiempo libre.

Also:

No estaría bien que/ si tuvieras tanto tiempo libre.

but not:

No estaría bien si tengas tanto tiempo libre. (incorrect)

After conditional "si" you cannot use the present subjunctive.

Your sentence "No estaría bien que tengas tanto tiempo libre." is correct. Bear in mind though that the more natural sequence would be conditional in the main clause + imperfect subjunctive in the subordinate after que:  "No estaría bien que tuvieras tanto tiempo libre."

But your combination is also correct using the present subjunctve "tengas"; in this case the effect is that of making it sound as something that may happen in a nearer future.
