Position of reflexive pronoun in certain situations.

El médico quiere que me tome estas pastillas.

Voy a pedirle que me lleve a su casa.

Is the rule for the position of the Me in both sentences that there are two clauses, the second being subjunctive and the verb reflexive therefore owning the M1e? I was confused because both the first and second verbs are conjugated.

Yes, in the first sentence you have two clauses and the "me" belongs to the second clause and linked to "tomar":

El médico quiere  //  que me tome estas pastillas.

If I make this one only clause, then you can place the reflexive pronoun in front or at the end:

Yo me quiero tomar estas pastillas.

Yo quiero tomarme estas pastillas.

 

In the second sentence you have the "me" in the second clause again:

Voy a pedirle  //  que me lleve a su casa.

So, the direct object pronoun me goes with "llevar".
