Yes, both constructions have the same meaning.
Hace dos años que se fue. (He left two years ago.)
Se fue hace dos años. (He left two years ago.)
There's something to consider though; generally and more naturally, if we mention the subject, we tend to place it at the very end if you are using "hace...que se fue": Hace dos años que se fue Miguel.". But if you use the other structure, we tend to place the subject right in the beginning: Miguel se fue hace dos años.
