How would you write “My leg and knee hurt”? It seems like I could write it “Me duele la pierna y la rodilla”, but not “Me duelen la pierna y la rodilla." Are either of those correct?

In this case, because the subjects are placed after the verb, it is also acceptable and also a bit more common to use the verb in the singular form.
You can say both:
Me duelen la pierna y la rodilla.
Me duele la pierna y la rodilla.
